Hay que usar el programa pdftk que se instala de los repositorios.
$ sudo apt-get install pdftk
Ejemplo de uso:
Concatenar los archivos in1.pdf, in2.pdf en un único archivo llamado out.pdf.
$ pdftk in1.pdf in2.pdf cat output out.pdf
